Calculation points are stored in the Revit project as instances of the ElumTools Calc Points family.  To delete a set of points, simply delete the family instance from the model just as you would any other element. 

If you are having trouble locating the relevant family instance, one trick is to create a schedule, and delete the desired rows (deleting from the schedule also will delete from the model).
